After some further digging I found the following
answer in the Lotus Software Knowledge Base:
Problem
---------------------
An Notes 6.x agent that has the "Run in Background
Client Thread" property enabled runs in the foreground
instead of in the background as expected. This occurs
in cases where the agent is triggered using the
LotusScript Run method (of the NotesAgent class) from
either another agent or an event. The issue also occurs when the agent is
triggered using a simple action.
With local databases the issue is also observed with
the RunOnServer method (of the NotesAgent class).
Workaround
---------------------
As applicable, use the @Command RunAgent or
ToolsRunMacro to run the agent.
